基于冷冻电镜的草鱼呼肠孤病毒对称失配三维重构算法研究

    Study on the Three-dimensional Reconstruction Algorithm of Symmetric Mismatch of Grass Corp Reovirus Based on Cryo-EM

    • 摘要: 在利用病毒的二十面体对称性重构其三维结构的过程中,对称失配问题的存在阻碍了病毒真实结构的解析以及高分辨结构的获取。为破除对称失配对病毒三维结构的影响,提出了一种利用二十面体点群的特殊子群搜索的对称失配三维重构算法。以草鱼呼肠孤病毒(Grass Corp Reovirus, GCRV)为试验材料,利用冷冻电镜三维重构技术获取GCRV三维结构,通过局部三维重构及对称失配搜索,并加入GCRV特异性顶点的搜索获得取向信息。结果表明:该算法提升了对称失配取向搜索的效率,并通过确定病毒内部聚合酶复合物所在的二十面体特异性顶点位置,准确地还原了草鱼呼肠孤病毒(GCRV)的取向信息。结果证实了病毒缺失的RdRp处于伪D3对称的赤道组中,并为解析双链RNA病毒全病毒对称失配结构以及探明双链RNA病毒内源转录分子机制的研究提供了新的方法。

       

      Abstract: In the process of reconstructing the three-dimensional structure of the virus by using the icosahedral symmetry of the virus, the existence of the symmetry-mismatch problem hindered the analysis of the real structure of the virus and the acquisition of the high-resolution structure. In order to eliminate the influence of symmetric mismatch on the three-dimensional structure of the virus, a symmetry-mismatch three-dimensional reconstruction algorithm by using the special subgroup search of the icosahedral point group was proposed. By taking the Grass Corp Reovirus (GCRV) as the experimental material, the three-dimensional structure of GCRV was obtained by using the three-dimension reconstruction technique of cryo-electron microscopy. Then, the orientation information was obtained through the local three-dimensional reconstruction and symmetry-mismatch searching, by adding the search of GCRV-specific vertex. The results showed that: the algorithm improved the efficiency of symmetry-mismatch orientation searching, and accurately reduced the orientation information of Grass Corp Reovirus (GCRV) by determining the icosahedral-specific apical position of the polymerase complex inside the virus. The results confirmed that the virus-deleted RdRp was in the pseudo-D3 symmetrical equatorial group, and it provided a new method for resolving the whole-virus symmetry-mismatch structure of double-stranded RNA virus and exploring the molecular mechanism of endogenous transcription of double-stranded RNA virus.
